Lor DOES call him on it, pointing out (among other things) that
it's Rory's choice who she wants to be with. Luke calms down
because he realizes he's being a jerk and has gotten both Rory and
Lorelai upset with him.
However, while Luke isn't Rory's father, it's been repeatedly shown
that he thinks of her as almost like a daughter. Luke's rant fits
in with that--it's a "my daughter's boyfriend isn't good enough for
her" rant.

After Emily uses Christopher to break up Luke and Lorelai, Rory is
pointedly cold to her at the next Friday night dinner (while
equally pointedly being about as usual toward Richard). It isn't a
complete estrangement but Rory is making it very clear that she's
angry at Emily.
Although it is true that Lorelai cutting off all contact with Emily
is the bigger issue for Richard and Emily.
