I am not sure Harper really was sent by Ben. I think more likely this
was something pre-arranged by the Others, that if the freighter people
made it to the island, they would send someone to tell Juliet to kill
them. Even Juliet questioned how Ben could possibly be in a position
to give orders to anyone, and I don't think he is--it was a plan that
had been made before Ben went off to try to stop Jack from calling the
freighter.
However, I don't question that Harper would still be loyal to Ben.
Remember she told Juliet it wasn't her she was worried about getting
hurt, it was Ben. Many of the Others seem to have a fanatic devotion
to Ben but we haven't seen why yet.
I'm not sure the people from the freighter ever said their intent was
to kill everyone on the island (I could be wrong--maybe Miles said it
but I don't think so). I believe it's only been Ben who has been
telling the Losties that if the freighter people come to the island,
everyone will die. Apparently he meant because he would release the
gas and kill everyone himself rather than let the island be found by
Widmore.
